Is it really a mystery? Cutting costs through green washing. It's the same reason they started cutting holes in game cases too. To be fair, though, a lot of manuals are completely useless.

Most people only read them for the instructions. Since they all just show the controls even random trivia on a loading screen like Bethesda, the need for a manual is a business expense that can be cut.
They say it's to "save paper" but it's really because nobody looks at it anyway, so it's a waste of the half a cent or whatever it costs to print it.
And lets face it, do we really need an instruction manual with the internet around and the fact most games have tutorials/in game instructions anyway?

Yeah, who needs the internet. I want to drive half an hour to a gaming specialty shop and get a large PHYSICAL BOX full of DVDs (not Blu-Rays, I refuse to buy them) that has the FULL GAME on them. I want to go to the 8th word on page 11 and enter it in to get past the ownership check screen. Those were the days.

Developers initially got rid of manuals to increase profits. Since the last two gens, game development costs have skyrocketed but prices and profits stayed the same.
After removing the manuals, a very small percentage of people noticed or cared. So they stopped doing it for most games.
Also, because of an increasing shift to digital media, manuals are usually just put into the game.
Do physical Blizzard games still come with manuals with hundreds of pages of backstory?
Cost-cutting, even though printing millions of copies of a game is cheap as hell, companies wanted to maximize their profits so that more of the $60 pricetag goes into their pockets.

I would like xseed if they wouldn't try to localize fucking everything and their release dates suffer as a result. Fucking EDF was supposed to come out in september and it only now released. EV was due to winter 2015 and it has a release date for march now.

Their release dates suffered even before getting the Marvelous AQL money.
Wild Arms 4 and 5 went through pushback hell, Sony wasn't exactly much help in getting people in to help get a game they own published.

I bought Shovel Knight on the 3ds recently, and was pleasantly surprised by the manual it came with. Lots of info on relics, side-characters, plot, etc. They did a good job.
