The BOS from 3 were an abberation. The brotherhood's job was to retrieve all pre war technology by any means necessary. If you didn't give them what they wanted, they would just kill you and take it because you're too stupid to be handling it. It's not difficult to see why they would want to destroy synths. Capital Wasteland BoS were breaking all the directives by being the wasteland police. The BoS directive is to seize every toaster and lightswitch in sight, by force if necessary.
