first off, it's not impossible. It's entirely plausible, even if we aren't technologically advanced enough to successfully pull of such a procedure. Second, where is your source for the patient dying from trauma and shock because of being connected to a foreign body? That doesn't even make sense.
He said the brain would be chilled during the procedure. Assuming it went successful, he would be sedated for a VERY VERY long time. Only after he was pretty much healed would he be functioning enough to come to any realizations.

I'm not him and I have no idea what this body transplant is about. It's stupid impossible outside of the distant future, but that's not to say we're not making progress with stem cells in tissue engineering.
It's only recently (as in a couple decades) that we started to realize that studying cells on simple agar plates or similar, but we're starting to understand how cells behave and thus how we can control them now that we have much more accurate models of the native cell environment in tissue engineering (in particular, hydrogels).
Still, it's stupid to think of body transplant when we've only transplanted simpler things right now.

It really captures that feeling of 'ancient, arcane mystery' for me, and it takes on new layers once you discoverLost Shinjuku and the research notes scattered across it, which culminates in the song playing in the ending cutscene when you've defeated Etreant.
