Basically this one jap going by Pixel worked on a game of his for 5 years on his free time, and in 2004 released it free to the world, it became a cult classic and some might consider it the inspiration for the Indie craze of years after.
Nicalis got the rights to release updated PC and console releases starting with a Wiiware version which was later ported to PC as Cave Story +. Last I heard they gave Pixel a shitty deal though and he hardly gets anything from those sales, and there's hardly anything worth paying for these versions when the freeware original still stands.
Opinions time, its probably best indie game out there and one of the best games in general, indie or not, and no one has any excuse when its free and has also been ported by fans to multiple other systems

The 3DS has a version on the eShop (not Cave Story 3D, not Cave Story DSi) that is notable mostly for being the closest to the freeware version + some extra content + portable. It's my preferred way to play it, but my PC set up makes it kind of a pain to play games on.
Can't think of a justification for any of the other console ports.
