Seriously, there's shit in the beginning dungeons that you'd only find in post-game dungeons in the older PMDs, like pokemon with entire room-hitting moves that deal nearly half your health in damage, traps fucking everywhere, bosses who are essentially immune to status ailments since they knock them off the turn it's applied, pokemon with moves that consume or burn your items with every hit, also moves which can pierce through and deal fucktons of damage to teammates in a straight line, and to top it all of, enemy pokemon can now evolve when they defeat a teammate and get twice as strong.

Keep in mind you have access to 5 kecleon shops per day, but for the most part you can just get buy on revival seeds and the berries you find in dungeons.
Make good use of all that gold you get from ranking up. You can use it for vitamins or sweets and also can get a large stock of revival seeds very cheaply.
If you get the Water Looplet from beating Cobalion you can throw items and they have a piercing effect, letting you hit two party members with a stat item instead of one. So have the 3rd party member wear the water looplet and throw the desired item at the first two members and they will both get the affect.
Stats from using items are more important than base stats as what you get from level ups are pathetic, so chug those vitamins.
If you really need to level up go to the Regigigas dungeon. They have nothing but Unown that give 80-100xp and are easy to kill.
Not sure whether to get this or not. The only mystery dungeon games I've played are Red Rescue Team and Explorers of Darkness years ago, but I could never really get into them.

It was frustrating, but it wasn't done just to screw with you or an oversight.
The goal the partner had in Gates was to build a pokemon paradise and the missions rewarded you with parts to build various buildings (specialty shops and type dojos to improve your moves and fields to let you literally farm seeds, etc).
By not letting you do a bunch of missions at once, they slowed down the progress of you building everything, because there wasn't whole lot else in the post game other than a handful of legendary encounters.
