Not sure about Waluigi, but Wario? He closes his mouth from time to time in Wario Land 4 and in various WarioWare games. You know how mouths in humans was handled in Doraemon for instance? I like to think it's something in that vein for him if you compare him to, say, Gian. It doesn't really look that weird, it just looks off because one's used to seeing him grin all the time. His 3D model recently has made him always keep that grin though, which I'm not exactly fond of, since I do like seeing characters having different expressions from time to time.And Wario actually looks alright with his mouth closed and not creepy 24/7.

I wish this art style would come back for another nintendo game in general.
The only time this is brought up in-game is the suprisingly solid Mario and Sonic at the 2010 Winter Olympic Games for Nintendo DS where a fun fact (one of the game's collectibles) found in the game's final story area (Blizland) states that Wario and Waluigi are not actually brothers. I cannot confirm nor deny if Nintendo had any hand in this "fact" or if it is in every version, but it's official.

Rhythm Heaven Plus just has a gag "Warioware" mode where you marathon a bunch of songs but with the characters replaced with Warioware characters (same dev studio and whatnot).Although I wish it was actually Mona and Wario-man and not just the wrestler dressed up as him.
