There's little to no logic, that's all. People are to blinded by fear and hate over this that they'll pal around with someone and when they find out he's a synth, they try to kill him instead of letting him run to safety. People fear Synths because they're agents of the Institute, sent to covertly disappear and replace loved ones. Nick find missing people and plainly looks like a robot, making him pretty much above suspicion on both counts.

The writers of the game wanted to make you wonder "which one is the real one?" but they did a poor job. If the doppelganger's objective is to kill their real counterpart and take their place, why would they hold the real one hostage?
They wouldn't. They would immediately kill and dispose of the original. They would get it over with as quickly as possible to minimize the risk of being caught. The only one of the pair that would hold the other hostage is the original. Maybe confusion about "shooting themselves". Maybe to prove that the synths are real. The original is the only one who could possibly have any kind of motivation to keep the other alive.
