Big Boss is a far more interesting character but the thing was he never needed more than MGS 3. MGS 3 was a perfect story that gave him the best possible motivation to be a bad guy. Everything past MGS 3 for him was excessive and unnecessary, except maybe Portable Ops,.

Big Boss essentially "set him free" from the would-be cage of warfare that he had forced Snake into. It was a very symbolic meeting and goodbye, as the death of Big Boss (and he unending respect, as demonstrated when he implies that Snake probably would have done right everything he had done wrong) represented Snake's "new life".
