Cloud is in Smash for a bunch of different reasons.
A lot of the time when choosing a 3rd party character, you can't just think on the character him/herself, but mostly the company behind the character. Square has made a bunch of fucking games, but none have quite the level of legacy and prestige as Final Fantasy. A lot of Final Fantasies have been on Nintendo consoles, both main-line, tie-ins and spin-offs. But there's no fucking debate at hand, FF7 is THE Final Fantasy game. I'm not saying it's objectively the best or anything, just the most popular with both the Final Fantasy fanbase as well as the gaming community in general. Although Cloud may have only appeared in cameo roles for Spin-Off games on Nintendo Consoles, he's still appeared on Nintendo consoles all the same, and his overall legacy to gaming can't just be ignored. Keep in mind shit like Sonic the Hedgehog was first all over the Sega Megadrive and not the SNES, but Nintendo isn't just going to ignore stuff from Sonic's origins when putting him in Smash. Same sort of goes for Cloud, albeit a more extreme case.
At the end of the day, Cloud is there to represent Square, and everything they have helped contribute to the gaming community. Cloud is only the closest thing they have to a "mascot", since everyone would just get angry at them if they put in some shit like Lightning or a generic Black Mage because "not muh nostalgia".
Comparing all this to Goku, it would just make no sense to put him in Super fucking Smash Brothers. He might be popular with a vocal minority of the fanbase, but at the end of the day he's still just some anime character who hasn't really contributed anything spectacular or noteworthy to the gaming industry as a whole. The sooner people accept that, the better.

What I like is that he isn't "Generic swordfighter #6", he seems to have an ability similar to the KO punch and uses magic that has obviously been well thought out by Nintendo. I wasn't a huge fan of Roy being added but Cloud I'm okay with.
