I did the same, and I actually kind of liked that, since Sigma was as confused as I was, and it really sold me on the idea that Phi has been making jumps completely independent from mine.
The best way to tackle the game is by starting Luna's route, followed by K, Quark and Tenmiouji, followed by Clover, Luna's full route again, Sigma's route and finally Alice's and Phi's route. Not the correct order but I don't remember exactly the time jumps.
Makes the game much more shocking.
My friends and I have never beat VLR.

I always use the first page for the current puzzle that Im on and the second page for the notes I need across paths. But I don't have enough room to write everything down, and I have trouble writing smaller on the 3ds screen.
Also do the notes only start blurring when you actually finish a path? I kept an eye on my notes for nearly the entire game and they didn't really blur at all even with all the switching, then I completed a few paths in a row and checked my notes and they were super blurred.
