That depends on what you're looking for. If you want to just play games, Sky3DS is the way to go.
If you want .cia support (DLC and installing to the home menu), eShop games (Shantae, etc), region-free, homebrew, and some other stuff, go with Gateway.
Also a word of warning, a Sky3DS with a red button can only load 10 games forever. Once you put a game on, it's stuck there forever. A Blue button Sky can load unlimited games though.

You misunderstand. Scene released ROMs have their headers removed for whatever reason. In order to play online, you must add a header and renamed it to .3dz instead of .3ds. Adding a header takes all of 5 seconds once you get the hang of it. Gbatemp has a guide on how to do it.
Also note that a .3dz ROM cannot use a save from a .3ds ROM. This means that if you intend to play online, do not start playing until you rename it to .3dz.
