The Ghosts of Onyx story was wrapped up in the first Kilo-Five book. It was the only overly interesting part of that entire trilogy (even if the way it wrapped up was way too quick and neat).
Reach has like a hundred inconsistencies with the books and other games. It was Bungie fucking up all the goodwill they built up with the cool extended universe because they were too lazy to actually try and fit the game into existing lore (which could have been done pretty easily with a half a dozen minor tweaks that didn't even impact mission design or gameplay).
Good thing they spent all that energy working on the fantastic lore for Destiny. Sure doesn't seem like that story is the most generic and meaningless thing ever written.

Officially the events are canonical, as in Noble team did the shit you saw in the game.
But if you look at the timeline of the game, and some weird shit like the Solace being 25 fucking km long (whereas the biggest ship in Fall of Reach was like 5), it's pretty clear that the nitty gritty details are all fucked up.
It seems like (and this is my speculation) 343 is taking the characters and what they did as canonical, but the timeline and larger scope of the battle as having happened like it did in the books. At least that's how I personally take it, and it seems insane to assume the game is 100% canon when it directly contradicts the single best and most widely regarded source of canon in the series (that being Fall of Reach).

It's exact purpose for the Precursors is kind of unknown (been a while since I read Silentium), but it's heavily implied to be a Precursor mega structure sort of thing that exists in Slipspace and as a result survived the Halos firing 100,000 years ago.
It may not wind up being a major plot point, but again, it's heavily implied to still be around and as a result would potentially be the only remaining Precursor relic (other than the Flood, of course).

It's still kind of foggy as to what their ultimate goal is/was. At first they meant to kill the Forerunners and let Humanity have the Mantle. Then, after the Forerunner BTFO'd them, they became the Flood and decided to absorb everything, but first tricked the Forerunners as a sort of final "Fuck you".
Their goal seems to have been either A) Kill the Forerunners as the Flood for revenge, then kill humans or B) Kill Forerunners, leave and let humanity evolve/take the Mantle, then, once humanity is at it's peak, come back and absorb them.
Again, it's kind of vague, but Primordium and Silentium both pretty clearly state that the Flood-Precursors very much want to consume everything, whereas the original Precursors did not.

The Forerunner saga is fucking fantastic.
People who just played Halo 4 and said Halo lore is fucked are idiots. Yeah, the "Chosen One" thing sucks and is was overdone at this point, but they could very easily downplay that in the next couple games in favor of Chief just being THAT badass.
The Strauss books are the abominations. For every cool idea they put forward they fuck up like 3 other things. They're (meaning the first two) worth reading if you haven't because they have impact on the universe, but they are almost wholly unlikable in terms of characters and moment-to-moment plot. Also, nothing happens in Mortal Dictata. At all.
My guess is that H5 (Chiefs story at least) is that he's trying to find Halsey to try and bring Cortana back.

They have NEVER been mentioned in the games. Having a bunch of other S-IIs show up in game, especially in a game where MC is trying to "find himself" emotionally, and tag along would be super weird tonally.
With Locke, they can very easily say "Hey, we used to work with Chief, let's find him" to get game-only people on board and introduce them. Plus it would allow larger scale squad battles in one campaign and have the tighter, quieter campaign that Halo 4 should have been at the same time with MC.

Halo is literally the only reason I got an Xbone over a PS4. I'd really like to play Bloodbourne, but at this point I'm way, waaay too over invested in this fucking series.
In terms of books, I'm not sure where you're all already, but it's pretty much just Nylund, Bear and (regrettably) Traviss that you really need to read. All of the other books, the previous comics and the other shit like Legends are completely irrelevant.
That said, this Escalation series is going off the fucking rails with regards to how relevant it is. I haven't read it yet (I'll wait until they're all out and suffer through the act of reading a fucking comic all at once), but I've read the summaries of the already-released issues and I have no fucking idea how they are going to shoehorn this into the game for someone who hasn't read them.

Karen Traviss wrote the Kilo-Five trilogy. It's most recent set of books set in "current day" (meaning 2552-3 ish). They are pretty shitty books for a lot of reasons (and are the primary reason everyone bitches about 343 demonizing Halsey, because they are way, way more blatant than even Spartan Ops is), but they have a lot of shit relevant to the universe especially relating to Halsey, Hood, the Arbiter, the Infinity, Onyx, Engineers, etc. That said, Mortal Dictata (the third book) doesn't even have that and is fucking awful.
Greg Bear wrote the Forerunner saga books. They are SUPER weird when you start. But the story gets super compelling and reveals ALL SORTS of crazy shit about the past of the universe. If you haven't played Halo 4 yet, absolutely read these books first - they are literally essential to understanding major parts of the game.

To begin with; the premise of the game itself is fucking terrifying. There's reports of a plague in a small, Russian-ish steppe town, mostly cut off from the outside world; and you play one of three healers trying to defeat the disease. So you're fighting an enemy that can't be killed; for the most part can't be seen, and is everywhere. As far as the characters go, you either play a Science! hero doctor who's from the capital (and thus knows fuck all about the town or its inhabitants), a weird local shaman/healerwho immediately starts off the game with almost no health, hated by almost everyone and with guards willing to attack on sight because the whole town thinks you murdered your own fatheror a creepy waif prophetess.
So, you get into the game, play the first day and yep - it's plague. You now you've got eleven days to try and do your best to save this town and its inhabitants; and the plague is going to be literally everywhere. It infects whole districts at a time, which are marked by giant flags with skulls on them and dead rats nailed to them as a warning to people. The infection turns the air/screen inside to a sickly grey-green, and the plague itself manifests as either pale violet clouds that look like OVERLAPPING SCREAMING FACES or as giant angels of death that fly at you faster than you can run. These are only visible from incredibly close and will often mark chokepoints between important locations, with only an incredibly small space to let you get by safely. Within the infected districts the more badly stricken are reduced to near-mindless husks, swathed in rags who will chase you down and choke infection at you should they catch you. The better (or worse?) off simply lie strewn through the streets, moaning, paralysed by pain, and the only thing you can do for them is to ease their suffering with your (very limited) medicine. Worse, thugs and robbers prowl through the infected districts (and the entire town, at night), murdering and looting anyone they come across - whether that be innocent townsfolk or yourself - often with their near-instakill thrown knives, which they thrown with an insane amount of skill. Then they close in to hack you to death. Eventually; crazed arsonists start roaming the streets, intending to burn down the entirety of the infection - you included - and hurl molotovs at any moving thing they see.
Through all this, the infection gets worse. It changes and spreads every day, slowly strengthening its grip on the town and expanding its reach every day.
Gameplay wise, it is a gruelling and terrible experience. The combat is a terrifying prospect because of how clunky the interface is (which is fitting, because none of the PCs have any combat experience) - drawing, swinging a weapon and reloading your gun are all incredibly slow. Everything's damage is pretty high, but weapons degrade over time and health is very difficult to recover aside from bandaging up after a fight or taking painkillers and resting overnight.
Your survival is dependent on a number of measures of your healthiness - your health (HP), exhaustion, infection, and hunger. So you've gotta eat and sleep regularly, and this is a game where you can sell your gun and all of your bullets for maybe enough to eat for another day. Supplies are difficult at best to come by, the main (almost-free) source being to collect trinkets around the town and to trade them to locals for stuff like bullets, medicine, and medical supplies; which you then sell for food. H2: Quarantine Zone. Elites, large spaces for vehicles, perfect atmosphere. Playing as the arbiter was the highpoint of 2.
H3: Storm or Floodgate. Mostly for atmosphere, the gameplay didn't feel that good in 3. Notice that Floodgate feels a lot like the Quarantine Zone.
ODST: Yeah, the nightly city, mostly because at this point Bungie's style of writing has gone full-Star Wars and it's one of the few points in the game where it doesn't try to cram the plot or how awesome ODSTs are down your throat. The last point where Halo felt like Halo for me.
Reach: New Alexandria. I really digged the idea of flying around, doing regular soldier stuff.
