Honestly, the two biggest changes in the overall storyline come from cutting Victarion, and by cutting the Aegon plot.
By cutting Victarion, they're changing the entire dynamic in which Dany makes an alliance with the Ironborn, and it forces Theon and Yashara into the East, when they were instead meant to be involved in the Stannis plotline.
By cutting the Aegon plotline, the southern war just looks completely different. All of Westeros is completely shaken by the effects Aegon's invasion has, and it's a very important piece to Dany's story.
Nerfing Euron also scares me, but hopefully they change him around next season. He hasn't had enough screentime.
Things like swapping Barristan for Tyrion to control Meereen and accidentally bring war to the city narratively makes sense, since the overall plot doesn't change and things continue the way they do in the books.

Like I've said multiple times already, the Dothraki are clearly NOT anything like the mongols. The mongols were skilled and well-equipped by the time they got to Baghdad. Dothraki (as they are represented in the show) are just half-naked barbarian horsemen with flaxes. Hell, the huns were ten times the warriors Dothraki appear to be.
