It's genius if you think about it: Snyder basis Superman off Christ early in the beginning of Man of Steel - but instead of Superman turning to good - he turns deep into sin.
Justice League is where he completely becomes a Hitler figure after Lois dies and he gets a whole army of people by his side, wearing the Superman logo on their shoulder (just like Hitler's Nazis).

He doesn't disagree with what Batman stands for. He just disagrees with his methods. He also knows that Batman is Bruce Wayne. He essentially gives him an ultimatum: you've gone too far, so stop now, or I'll be back for you.
