Here's what we know about Jon
1) He's a bastard
2) His mother is Lyanna Stark, Sister of Ned Stark
3) His father is gives reason for Robert Baratheon to want him killed
3) The only person Robert Baratheon hated so much that he would kill the baby is Rhaegar Targaryen, the Mad King's eldest son, who was killed by Robert at the Trident during the rebellion
4) The rebellion was caused by Rhaegar Targaryen "kidnapping" Lyanna and "Raping" her, although this is disputed due to the fact Rhaegar was known as a good person, kind to the poor, handsome, polite, gave Lyanna a flower to acknowledge her beauty, etc.
5) She was being protected by the Lord Commander of the Kingsguard and the famous "best swordsman" that Ned has ever seen, Arthur Dayne, who is also a Kingsguard. This, on the orders of the Prince (Rhaegar Targaryen) why else would he do this but to protect his son, and the woman he loves.

They made it all dramatic too, and built up to it all season with the flashbacks. But didn't we just establish that no one cares who his mother or father are? No one cares about bloodlines. No one cares who birthed Jon or who didn't. Why did they make this so dramatic?

last episode. tower of joy, ned goes up to see his dying sister. she whispers to need that if robert found out the baby was a targ he would kill him, and asks ned to protect/raise him. the camera shows the babies face and then it fades to present jons face, implying that the baby ned brought home was not from a whore, but from his sister.
