The baby in that scene wasn't Jon. Ned switched the baby with a bastard and left Lyanna's baby at Starfall when he left Dawn. Why? Because it's a Targ baby, and a Targ baby would stand out like a sore thumb in the North. But Dayne's look like Targs, so he wouldn't stand out there. Add to that the fact that the Dayne's were Targ loyalists. They'd be trusted to keep the baby a secret, to keep him safe from Robert.
Why do you think they purposely kept the name from us when hiding it does nothing if it's Jon like everyone expects? Why do you think they did the shot of Dawn leaning up against the bed, in full focus as Ned kneels beside Lyanna?
The big final twist will be that Jon WAS a bastard after all. He's not the son of a prince and destined to save the world like all the readers expect him to be. He's just a common bastard, and he saved it anyway. It's the final fuck you from GRRM, who's been wanting to subvert the expectations of fantasy throughout the books.Also if he's a Dayne it would make Jon the next Sword of The Morning, fulfilling the garbled idea of him being Azor Ahai reborn, as Dawn is in fact Lightbringer muddled by centuries of stories, verbal revellings and people attaching prophecies to the historical event of Dawn being used to fight back against the Long Night.

There's more to Targ looks than light blonde hair. They're not Lannisters. Outside of Essos(due to all the Valyrians), the only places you really get Targ looks is on the Iron throne, and the houses that heavily intermarried with the Targs, Starfall being perhaps the most notable example of it.
If Ned Stark shows up with a kid who looks like a Targ there'd be tons of people asking questions. Hell, people already act like it's an odd thing that Ned would have a bastard and that's when the kid looks like it could be his. A bastard with Targ-looks running around in the North would have attracted A LOT of attention and questions.
Also, in the books there is actually a woman who as far as everyone knows is Jon's mother, because Ned had to show off SOMEONE as the mother as he travelled with the baby before he could finally return home. Surprise surprise, she ended up a wetnurse at Starfall.
