No, it just lets the Faith control the trials.
He's a classic weak king, bending to the wills of those who advise him, that's good while those wills are pure.
However the will involved in banning the highly corrupt system at this very moment is 100% about consolidating power, not about justice.

Tommen is shown to still have support from:
>Lord Kevan and the House of Lannister
>Lord Mace and the House of Martell
>Grand Maester Pycelle and the Citadel
THESE are the pillars that the Iron Throne stands on. The Faith may want to expand its influence, but since it is Kevan who BTFO's Cersei, while Pycelle and Mace advise Tommen, the Faith's schemes only work because the Lannisters and the Tyrells allow them to work.
Since the High Septon is interested in Tommen continuing his line, his goal is not to brand him a child of incest (since, proving that Cersei fucked her brother is not enough to prove that her children come from incest), but to get a lineage of pious kings that the Faith will educate.
This coincides with House Lannister's decision to remove the embarrassment that is Cersei (per previous episode, where Olenna says that nobody's working for her).
As for Mace, remember that the Tyrells still have cousins for inheritance. Loras is Olenna's favourite boy, though, and with him being probably sent as a monk to Highgarden, he'll be out of the Sparrows' reach in the Reach (heh), and will do whatever he wants to do.
Tommen defused a dangerous situation that could turn the people of the realm against the Throne forever, and negotiated the no-walk for Margaery agreement in exchange for paying respects to the Faith and allowing them to have their religious court as they were supposed to. He also escaped his mother's toxic influence.
