I think it's down to two main reasons, with a few smaller points.
One being that the tone is very different to the first two. The style as well. This feels like a buddy cop movie. Die hard meets lethal weapon, with a veneer of iron man.
The other is the disney-factor. Tony Stark meets whacky cable guy, goofy henchmen and a smart but troubled kid on his journey!
Don't get me wrong, I loved this movie - but it's flawed.
You got things like Extremis being written out of Pepper, his arc reactor going bye bye and all his suits blowing up - and the audience was told, not shown why: it didn't hit home well. Nobody connected all the dots with Tony finally moving forward. It was too vague for a lot of audiences to digest.

IM1- Origin story that doesn't get fun until he gets home, makes the suit, then fights the lamest final boss villain.
IM2- Holy shit, hot garbage. This is still a blight on Marvel's record for another wasted villain, and the plot that revolves solely around getting us used to Avengers coming. Only worth it for the IM and War Machine team up briefly.
Then we have IM3- Shane Black gives it the tone of Kiss Kiss Bang Bang, gives Tony some depth as to his God Complex. He develops PTSD after Avengers because even his brain can't handle how fucking wacky the universe is.
He's got a central villain that is actually intelligent. Any "muh mandurin" bullshit aside, fuck the Mandarin, no one read iron man comics, he was a D level superhero before RDJ made him popular. No one really cares, they just don't like being tricked. But fuck em.
The movie forces him to lose the suit and rely on his actual super-power: inventing shit on the fly and being clever.
Air Force One scene is great. Still holds up.
Final climax fight is a little nuts, but it's not bad by any means.
Somehow this movie gets shit because of faggots who whine about a character they didn't really know about anyways. And because it's a lot more sarcastic and funny than the other entries. Fuck Favreau, Shane Black did the best he could with this and it paid off-- but marvel cucks act like somehting they care about was tampered with.

It's purely because of the Mandarin twist. Mandarin would never work in live action and the twist was a funny, clever, and unexpected way of getting around that. Butthurt autists hated it because of the changes from MUH COMICS. The film had it's issues, but the action and pacing were the best of the series by far. Definitely the strongest IM.

I understand the hate but out of all the prequel films, it has the best cinematography. Kamino, Geonosis and Courscant are just breathtaking from a visual standpoint. No one had really made anything look like that.
