The rabbit was probably the witch herself. Witches transforming into hares to sneak into farms and then secretly steal milk from the farm animals is an old standard of witch lore. Remember when Thomasin finds the hare with the goats? Then the next day the goats are only giving blood in their milk? And then later we see the witch suckling at the goats?
The hare is the witch, they just never showed us a transformation scene, presumably due to budget.
