Replicated human flesh is a imperfect replica of something. So by definiton it's not actual human flesh, therefore it's not cannibalism. It's established in many episodes that replicated food is distinguishable from the actual article. For a modern-day equivalent on the legality of this sort of thing, it's the same sort of reason that companies can legally sell synthetic cannabinoids in places that actual cannabis is illegal.
One of the major reasons cannibalism is outlawed/taboo in almost all societies is because of the fact that there's a much higher risk of infection by parasite, particularly ones that cause brain disease, when eating the flesh of your own species.
In the context of Star Fleet, I haven't watched nearly enough Star Trek to know what their policies would be regarding doing it - but assuming that merely putting in the command to replicate human flesh is't enough to cause the replicator to flag you, you'd at least be under pretty intense scrutiny if anyone found out.
Ethically, I can't see any reasons against it. You've not caused anyone to suffer, nor mutilated the corpse of anyone against their will but it's definitely a bit of a red flag.
