It's to give an exciting buildup to Melfi revealing it to Tony, satisfyingly cutting their prior conversation right down the middle, and inevitably leading to Tony beating the rapist to death - except that's all it is. A buildup.
Because it's good to have contempt for your audience
Melfi is the one person in the entire series besides Livia and Johnny Boy who has any amount of control or authority over Tony. Her giving in to her primal urges to have Tony exact vengeance on her behalf would have indebted her to him, thus forfeiting this control which was integral from a storytelling point of view.
It was a part of Melfi's character arc.. She realizes she could take revenge and have Tony kill him but she fights that impulse. A common thread thoughout the whole show is Melfi finding it difficult to relate to Tony's violent criminality. After the rape she does relate (to an extent).

Everyone wanted to see her nude by that point. It was wish fulfillment. Also she should've summoned Tony but she instead suffered in silence like an idiot. But she put her integrity above everything else in that scenario which is what the scene was trying to represent. She's not going to go to a mob boss for assistance with her own issues because not only would it indebt her to him but her actions would surely lead to people being threatened or hurt or worse and her conscience would allow that.
At least that's what I got from it. Didn't she have a dream about it? About this giant murderous dog that materializes and kills the rapist? Like she realizes it's symbolism for Tony and never brings up that it happened.
Then seasons later she drops Tony as a patient because of horse shit.

What? She did do that, but there was some bureaucratic bullshit in the works and her case was dropped.
In terms of where the story went it was a major point because at the time she was going to refer tony to a behavioral specialist with a more practical approach, instead she chose to keep him as a source of power. I believe that her refusal to expose her rapist to tony wasn't even that important: even though she chose to remain on a moral high ground (just like in an obivan vs darth maul fight) she made a very selfish choice before that in keeping tony to herself.
It also showed how "normal" people choose to deal with such serious issues: even though her cuck husband was "furious" with everything, he was meek and didn't actually care about her being raped. To be fair though, how could he? I believe it's close to impossible to know what the victims of sex crimes feel if you weren't one. I don't really see them as too big of a deal, especially if we compare it to torture, but they say that it's horrible, so i will believe that it is. So I guess her husband = viewer.
