The most popular one was that the Space Jockeys used them as weapons. Now that Prometheus has happened, that may not be the case.

I bet there are a shit ton of backstories and explanations in the comics or whatever but if we go by the movies there is none. and that's what makes the xenos so great. we know pretty much nothing about them or the space jockeys.
prometheus shit all over the jockeys and alien covenant will be even worse. it's like ridley scott forgot how horror works. he turned the mysterious space jockey into a fucking buff dude in a space suit. imagine what he's going to do with the xenos.

They embody a great many things that humans find distasteful and unpleasant. Parasitism is the obvious one, no sane person wants to have a hostile organism living inside of their body, to most people it is an inherently repulsive concept to be avoided at all costs. Fear of the mob is another thing I can think off, people are afraid of collectives, especially ones that they aren't part of. Xenomorphs make up a singleminded and decidedly malevolent collective of selfless entities which all desire to cause harm to you, they're stronger, faster, and hurting them will also cause harm to you. Emotionlessness is another component to it, Giger himself said that he designed the Xenomorph with no eyes so that you couldn't determine any form of emotion in the creature, the lack of expressive facial features makes the creature less human and less relatable thus making it more threatening.
Constant exposure to multiple movies, videogames, comics, and lore has pretty much deadened my ability to fear them, but when I first saw Alien the few glimpses of the creature I saw scared me shitless.

You can't see his eyes, that goes a long way into making humans fucking restless. The fact that it kills things because he can, and they actually think they can kill anything because they will always try to kill anything that isn't another Xeno it's fucked up.
Because of the movies we know that in the best case scenario they won't kill you because they need you to breed more Xenos, which I believe is a worst dead than just being ripped apart in a second.
Now, tell me of a species that will be as aggresive like them and still the Xenos will still be scarier because nobody can control them ever.

Look closely in Alien and you see what the eyes are: empty eye sockets to a human shaped skull. Interesting detail that never seems to appear any more.

I know it was a dumb movie but from all the media that came in recent years with Xenos in it, the one that kinda revived the fear for them was the AVP2 movie, because we got to see some of them roaming in normal town usa. In fact one of the really fucked up scenes has a kid in his bedroom and one of them like looking through a window at night.

It doesn't appear for two reasons, cost cutting and fragility. Its cheaper to just have the dome be a glossy black, rather than having it be made up of two separate parts which require different painting.
Secondly making the dome out of the clear fiberglass which gave the original Alien its characteristic look would make the dome brittle and prone to breaking, which means every time it cracked or got scuffed up by something they'd have to have a new one made which uses up both time and money.
I still prefer the original fiberglass dome look though, I hope that it shows up again in the future despite its cost inefficiency. I find it hard to believe that there isn't enough money to replace it every now and then.
im a xenomorph fan for sure. giger and ridley were goat but its the plot and film structure that makes the xenomorph the best, hes only as good as the material. aliens was shit.

Except the thing at the end of Prometheus was a proto-Xeno (Deacon) and would need to evolve to get to the current Xeno state we know, and it has no hosts to grow. Then again, this is Prometheus, continuity needs no place here.

Yautja look mostly human though, if it weren't for the mouth they'd basically be Star Trek "paste some things on an actors head and paint them a new color" aliens. They've got eyes and expressive faces, and they can be reasoned with, hell if one's been hanging around humans enough you can even have a running conversation with one.
