Targs have such inbred genes that when a new set enters the pool they pretty much just suck them all up and create a baby that's like 76% anything other than Targayren.

There's a line in the first book where Arya tells Jon "the mother is important too!" and another where ironically Tyrion thinks "whoever his mother was, she left little of herself in him." And a good portion of the Starks resemble Catelyn instead.
Basically, George enjoys subverting the notion that a child takes only after this father. It's kind of stupid though because it contradicts the notion that somehow for thousands of years, all these houses have maintained "the Stark look" of the equivalent for other houses. At least with Targaryens, they practiced incest because their genes were recessive and interbreeding with other people is known to prevent the Targaryen look. There are Targaryens with Dornish ancestry that had dark hair in the timeline.
But the short and most truthful answer is that he looks like a Stark because it conceals the big twist, otherwise it would be blatantly obvious from the jump.
