He represents the atomic bomb from an American perspective.
Japanese Godzilla originally represented the atomic bomb. He was a villain destroying shit and killing people. A major tragedy and disaster that had to be dealt with and stopped immediately.
American Godzilla in this movie represents a massive destructive power that lays waste and kills people, but only as a side effect of killing a more powerful and dangerous threat. The characters learn they have to let the monsters fight and clean up afterward, because Godzilla is a necessary evil that will save humanity despite all the collateral damage.
It's two takes on the same theme.
