Presumably the Sand Snakes had planned their coup in advance, they simply followed the ship in a seperate boat and entered Trystanes cabin when it had docked.
Its not neccesarily impossible that they could have gotten onto the ship, just shown to the audience very poorly so that its hard to make sense of how exactly they got there. Its really shocking that they could get away with such a terribly directed and written plotline in a 100 million dollar production.
