Simple: Before the Phantom Zone warp hole is made you have Superman and Zod fighting each other, Superman tries to take it up into space so they don't damage the city. Zod realizes what the military is trying to do and tries to stop it, Superman intervenes and holds him back. Superman then struggles with the dilemma of someone he cares about possibly being trapped in the Phantom Zone forever or letting Zod go to try and save them. In the end Superman doesn't let go of Zod, the warp hole is made and Superman tosses Zod in as well so that he might reappear later in another movie for revenge of Zod or whatever.
Now you don't have the pointless destruction that is partly Superman's fault and he doesn't have to murder someone.

But you generally, if you want to actually fucking convey to the audience that the character is adapting, you make that part of the fucking story. You cut to his cu reaction shot so that the audience actually sees him learning or adapting. You set up early on an example of the character making the mistake and then show them in the third act using that knowledge/experience to not make the same mistake twice.

For all we know, that's part of what the world engine does. We never see a "kryptoformed" planet, after all. Given that it would be essential to establish an ecosystem for any long-term project, it would have to be in there somewhere.
Also, as presented by the film, it appeared to me that the process took a huge investment of energy, like maybe Kryptonian tech wasn't 100% of the way to being able to create a self-sustaining environment. At least, that's the only explanation I can come up with for why outposts would "wither and die" once cut off. It's interesting that the one Kryptonian skeleton we see in Zod's search is clutching a rifle, like maybe the Kryptonians went to war with each other, or at least they went to war with something.

It serves as sort of a primer for religious imagery in regards to Superman and I don't believe it's there to convey that he's supposed to be a god. I think it's quite the opposite of that - that he's a man that people insist on seeing as a god because of what he is and what he can do.
In other words, the presence of religious iconography shows occasions where Clark is failing to reach past his god-like aura and, in turn, people are failing to see past it to the very human soul underneath. Notice how the scene begins and ends with Clark framed in silhouette against that nearly blank, white background. In my interpretation, that's a struggle Clark and the priest both won. and the priest, deciding to counsel this man, sees him as no different at his core than anyone else - worthy of respect, worthy of sympathy, worthy of counsel, but not an object of worship. Just a man stepping out into his future.

I think people really did want to finally see a movie where Superman goes apeshit on someone, so keeping the general gist of the fight is fine. It's spectacular to see the city wrecking and I don't think much of it needs to be changed for it to be good.
The easiest changes to make it less horrifying and make Superman less horrifying would have been to firstly add in some scenes to make it so that the city is getting evacuated, secondly make the fight so that Superman is trying to direct Zod away from the evacuating people and thirdly to make Superman appear more concerned with the destruction around him.
If I go in any more depth than that then I'll try to rewrite the whole movie.

That's not at all how I see it. All his death in the comics did was re-affirm his heroic nature in what was, at least in my opinion, a pretty cynical move on DC's part. I read that arc when it first came out, and while it had some great moments, it's overall some flat story-telling with not much interesting to say about Superman.
As presented in the film, it serves to *establish* him as having embraced the role of hero, taking up the "magic weapon," (like King Arthur) and risking his own life before he'll risk anyone else's. It also didn't hurt that Doomsday, as incarnated, serves as a pretty good personification of his guilt over the events in MoS.
It's also great that by sacrificing himself, he's reaffirmed his role as a savior, and if I'm right about what the imagery is intended to convey, it looks to me like his struggle to shed the aura of godhood is going to get worse for him before it gets better.
