The mutiny arc would still happen, but it would end in a compromise that would leave Gaeta's faction alive and several ships who supported his cause leaving the fleet and ever being heard from again. Ellen would join Cavil after being enraged by Saul and Caprica Six, and half the fleet was supposed to be destroyed in a Cylon attack. Gaius' cult was going to go all Manson family and start killing people. The finale would've been mostly the same, but Sharon and Helo would die, leaving Caprica Six and Gaius to raise Hera, and Boomer was going to defect to the fleet and help, and end up with Galen. And Ellen would've turned to the side of good eventually. Oh and the final battle would've had a whole bunch of rebel basestars to join in instead of just Galactica.
The Earth they found in the finale was always going to be ours in the past, and Kara was always going to disappear. The stuff was changed because the writer's strike caused RDM to rethink about his plan and decide that it didn't really hold up, because a lot of it was based on Ellen siding with Cavil.

Every main character in this show, or even side character, I have both really liked and absolutely hated at different points.
