I'd remove all hints at the others of the JL. Cut the e-mail to WW after she sees her picture.
I'd also totally change the knightmare. His dream would be his parents getting shot again with an emphasis on his father saying Martha and then the dream shifts to the part where he's in chains and Superman kill him. No Flash bullshit.
I'd also remove the scene on Lois's balcony after senate gets blown up. Just have him disappear for a while without talking to Lois beforehand.
Completely remove the scene at the beginning where Lois is in Africa and every other scene that references the bullets. So what if her screentime will be down to 5 minutes her subplot was shit.

I think whatever was letting the Flash travel back was incredibly difficult for him, so the best he could do was shout at sleeping Bruce. What Bruce was dreaming was a combination of what the Flash was shouting alongside a legitimate "premonition" on Bruce's part. I heard someone else theorize that the Flash's time-travel might have created some sort of distortion that allowed Bruce to glimpse his own future.

Which made him really, really weak. Then Lois just gets him out of the water when he's floating near the shore.
Lois throw the spear away from him, he gets his strength back a little and then he flies the spear to Doomsday.
When he is flying the spear, he shows struggle, he is struggling while flying.

When Bruce and Clark split up and Bruce goes to save Martha we see the clock in the room with Martha. It has 10 minutes remaining on it.
This goes with the last point, If Batman gets on the scene with 10~ minutes remaining and Clark arrives in the park when the timer runs out, that means it took Clark about 10 minutes to get to the park
This doesn't make sense in terms of timing in the movie because we see Clark leave 20 seconds after Batman leaves and Supes clearly travel to Metropolis in like a second so somehow the whole fight scene with Batman and all the goons happens in some insanely quick amount of time.

Batman not only tracks down Martha, but takes down 20 or so guards, and saves her. Most of this happens before Superman makes it to Lex. We know this because Batman called Lex as soon as he is done, to make sure Supes knows that he saved Martha. This happens pretty much right after Supes arrives to confront Lex at the ship. And we know how long it took for Batman to save Martha, because we see this. So Batman makes it to Martha and starts fighting long before Supes even makes it to Lex.

Personally, I'd have shown the room as being sound-proofed, at least. From what we're shown, I think that whatever Supes's top speed is, it's slow enough for Luthor, a pair of binoculars, and a cell phone could phone in a change of plan if he were to see Supes headed anywhere besides directly for the fight. I wouldn't discount there having been spotters posted Lang the way either. Also, if you're in Superman's position, you kind of have to assume his plan's too airtight for you to risk deviating from the kidnapper's demands.
Secondly, if Kryptonite functions anything at all like other forms of radiation, the water surrounding the kryptonite would have been absorbing radiation too, like the coolant in a reactor, meaning that he would have been taking a far greater dose while immersed in it.
