It's a metaphor for Jake's mental anguish and having to face his demons from his past. Back when Jake was a police officer, he failed to stop a criminal murdering a woman in Chinatown, which resulted in him becoming mentally scarred for life. The same happens at the end when Jake has to go to Chinatown to find the woman he fell in love with (Evelyn). Chinatown is also essentially a metaphor for all the evil in the world. In the film it's a place known for its chaos and violence, and it could be seen as kind of a greater statement on how we all must wrestle with the evil in the world, and don't always win.

Anyone else think Evelyn's father, Noah Cross, was the best performance of the movie? It was John Huston, the director of a Treasure of the Sierra Madre. PTA was incredibly influenced by Sierra Madre when working on TWBB, and even used John Huston's voice for Daniel Day Lewis' performance as Daniel Plainview. It's incredible how similar the two characters sound.
