I'd be completely fine with Mothra being 100% supernatural in nature.
It helped set her apart from other monsters who were just directionless animals. She had a purpose and a direction.
As far as how they could present the faeries in a modern film, here's my take:

I think you could almost have it both with the realism and supernatural angles. Just have some psychic twins pop up as Mothra emerges and let Monarch discover their link somehow but not be able to explain it. Then make the Earth being in peril just obvious but not outright stated because of whats going on (not Kickass mumbling "The Earth is in peril, lol" and kinda ruining it by just saying it).

I feel that they are trying to capture what 84 and 54 had with a touch of 55, but I feel that design feels almost... Too try hard in its shock value. The 54/84 designs had an understatedness to them, and were more subtle in its menace. This seems to be trying to go all out on shock value
