I remember Duane Barry really strongly because it was the first time I ever got really fucking stoned, and for some reason I thought it would be an amazing idea to watch The X-Files.
It was the worst fucking thing ever. The weed made me so hyper-aware of everything, and the actor playing Duane Barry was hamming it up so fucking much that I couldn't watch TV or movies for months afterward. All I could think of was that he was acting like a !!!CRAZY WACKY DUDE!!! and totally !!!CHEWING THE SCENERY MAN!!! and that the rest of the actors must have been cringing so hard internally and it drove me insane

I found it starting to get weak in season 3 as the initial charm of the MOTW format became silly because it no longer seemed realistic for Scully and others to be sceptical. It wasn't crazy Mulder following hunches anymore, they had just outright seen like 42 ghost, 6 aliens, Batman, and a guy that could transform into bugs or something. And then next week Scully was all like

You're half right. Season 4 and 5 has less of Scully going MULDER IT'S NOT REAL! into her trying to justify why she's seeing the crazy shit. Every now and then Mulder will throw her God stuff at her to shut her up.
The myth episodes are worth it though. You have to remember this was the 90's, people didn't always watch religiously, so they could write whatever the fuck from week to week.
Some of my absolute favorite episodes are the ones where there is no supernatural/fantasy/fringe-science twist to what is going on, and instead it's Mulder and Scully investigating a case that is very terrestrial in nature but still unusual enough to be an X-File.

I consider season 3 to be the best.
It's when the show became self-aware of it's own tropes and started to introduce comedic elements.
The four Darin Morgan episodes are easily the best, but the cockroach one exemplifies what I'm talking about.

I legitimately did not like a lot of the episodes that tried to be funny.
Those episodes had potential, but they either became extremely annoying and incoherent (José Chung's From Outer Space) or they don't go far enough and instead feel conflicting and tonally inconsistent (Bad Blood, which is mostly pretty fun, but still begins and ends with Mulder fucking murdering a teenager and his ass being in hot water for it, which is never resolved.
I'd like the episodes written for comedic-relief if they were written better.

There are some pretty shit-tier episodes in even the best seasons of The X-Files. And some of the seasons I didn't like as much also contained some of my favorite episodes.
I also looked over a list of premises/short summaries of some of the episodes of Seasons 8 and 9. A few of them sound fucking awesome and I'm eager to find out if they're good.

I really liked it though. The zombie thing was particularly creepy, those quick flashes showing you their lifeless faces, how quickly it happens, how the dude disappears and they say something like half the office and the nurse disappeared too. Add in how the guy and Mulder seemed crazy as fuck but Scully's autopsy showed the body'd had indeed been dead for a while.

As for 8 and 9 being shit, I thought 8 was actually pretty cool. The mytharc stuff got stale by the end of 7, so the whole search for Mulder plot got me somewhat interested again.
I thought the MotW episodes were pretty good too. The one with the cult that tries to put the slug monster inside Scully was pretty spoopy.
Season 9 was mostly irredeemable, though. The good episodes are clustered at the very end, with everything else before it feeling like a chore to get through. Sunshine Days and Scary Monsters are among some of the show's best, though.
