The Rebellion blew up the second Death Star, killed the Emperor and Vader, and took out a few Star Destroyers. They didn't even come close to destroying the Empire as a whole. The vast majority of the Empire's military, factories, resources, etc. were completely unharmed by the events of Episode VI. It's not unreasonable for the Empire to survive the events of Episode VI, even though it's obviously been weakened (since the Rebels are now "The Republic" and have apparently stopped hiding).
