I don't even know if it was handled that badly. I just think most people were unable to understand what that scene was trying to do. Superman is a good person that doesn't kill? Cool, what kinds of things would you think make a person hate killing and want to avoid it as much as possible? How about having to kill someone because you were forced into an impossible situation, and then hating what you had to do? Because I think that would cause a pretty strong response.
I didn't even like the movie, but I thought the neck-snapping was probably the best part. It's the only thing that actually have Clark some depth. Now he has a reason to care and want to avoid death at all costs. It was a good set-up for character development, people just didn't see that (which is understandable considering the movie didn't show him dealing with his choice at all, besides the screaming).
