nah think of it this way, even in the thawnes die, barry is still the flash because thawne had ALREADY gone back in time to do that, but once eddie shot himself, eobard can't exist anymore because he's never born. Well we don't know how time travel works 100% but if you go on the basis of 'There is always 1 timeline that has fixed events', it's independent of the triggers changing (like the tsunami episode, 'the result will be the same but in a different way'). So we're either in the main one of split off into a second world. (future Trunks in DBZ style).
You gotta remember, Flash was 'created' some years after the 'young/current' one, Eobard even says that he had to speed up the time that the Flash was created. Eobard had a fixed timeline, he went to the past and changed it, that only effects the future, even though somehow everything is still normal as said on the future newspaper.

I'm still not getting how all of Eobard's actions can be intact if he is never born. Him never being born is clearly the solution to "beating him" at the end of that episode. They should've all woken up in a new timeline where Barry isn't the flash and everything's different.

Eobard already existed though in the fixed timeline, all they did was change the past, but Eobard was still in it (Back to the Future scenario), though what took him out of the timeline was his dad/creator dying.
