Magnaguards, Commando Droids, and especially Droidekas were ridiculously expensive to produce. They're good for fighting Jedi, but way too expensive to fight your standard clone, and completely impossible to use as an occupying force. Super Battle Droids are enough for fighting clones, Commando Droids filling a similar niche to ARC Troopers or Clone Commandos, and Droidekas being basically artillery. Magnaguards are actually pretty ineffective against clones, compared to Droidekas and the like.
Most of what the confederacy would be doing was taking over and occupying planets as fast as possible, hopefully avoiding direct confrontation with clone troopers as possible. Your standard Battledroid is still more than capable or suppressing local insurgents and keeping civilized areas on lock-down. In situations like that, numbers really are more important than each of your troops being invincible. Regular Battledroids can also be produced much faster than more effective droids, fitting the confederacy's blitzkrieg tactics.

It would be prohibitively expensive to have an army of droideka, each one cost way more than a single clone, they were practically like tanks unto themselves.
An arguement could be made for using super battledroids as the backbone of the confederate army, but a single super battledroid still isn't a match for a single clonetrooper, and producing 5 standard battledroids for the same price is still going to be more effective, especially considering how much better they are for occupation.
