The figures I have the most of would be Iron Man and Batman, but in my head-canon for my collection the assorted Iron Man figures are different armors, and the multiple Batmans are different universes/time periods. As far as single character I have the most of with no justification it would be my half dozen or so Macho Man Randy Savages. I love that crazy bastard.
I have a pretty extensive 6inch spiderman collection. I'd dare to say one of the largest on toy (from what I've seen) but there's a lot of varient costumes so idk if it counts.

Unfortunately, you're limited to characters they make alot of figures of so it'll be a highly plebian sample. For me it's probably Optimus Prime with Starscream and Batman as runner ups.
Easily Optimus Prime. Without even going to count them, I know I've got literally boxes and boxes of just Optimuses; probably a solid third of all my Transformers are Optimus Primes.

The TMNT (particularly Donnie), Spider-Man, Godzilla and Optimus Prime. It's particularly bad with Optimus. I don't even collect Transformers much anymore and he's not even my favorite character but I get almost every one they produce.
