You have to take the context, instead of just picking one line and misinterpreting it, so let us go back 4 verses to the start of this Surah, to begin with this is one of the last Surah to be revealed, and this Surah was revealed when Mecca was still under the control of Mushrikeen (polytheists) and when Muhammad (pbuh) returned from Battle of Tabuk, around 9th year of Hijri.

Kabaa still housed idols and people (polytheists) use to perform Tawaf around the Kaaba naked, and Muhammed (pbuh) wanted to perform Hajj but didn't want to be associated with the idol worships performing the Tawaf naked, and at that time Muslims had treaty with Mushrikeen (Treaty of Hudaybiyyah) which was signed 3 years ago which promised 10 years of peace, but mushrikeen broke the treaty by attacking Bedouin Khuza'a, and Surah At-Tawbah was the declaration of disassociation with all of them and ending of those treaties because of the breach of treaty.
Muhammad (pbuh) sent Abu Bakr (ra) to lead Muslims in Hajj and to tell Mushrikeen that they would not be able to perform the rituals of Tawaf (naked or otherwise) or Hajj next year and to lead the Muslims and to teach them the rituals of Hajj.
After Abu Bakr (ra) left for hajj, Muhammad (pbuh) sent Ali ibn Abu Talib (ra) to Mecca to tell them (Mushrikeen) publicly about the news of disassociation with those they had treaty, that to generalise this is the context of first few ayats of Surah At-Tawbah.
Muhammed (pbuh) gave Ali ibn Abu Talib (ra) the first few ayat (approx 30-40) of Surah At-Tawbah to recite them to Mushrikeen publicly and declare the ending of treaty.
[This is a declaration of] disassociation, from Allah and His Messenger, to those with whom you had made a treaty among the polytheists. (Surah At-Tawbah 9:1)

The treaties between tribes were different, some treaties were indefinite and some treaties had an expiry date, but the declaration gave all treaties (indefinite and any treaty less than 4 months) to be ended in 4 months time, any other treaty which had a date (not indefinite) and that is after the 4 months time would end on its decided date, no matter how long they were for Allah said in 9:4 "...so complete for them their treaty until their term [has ended]..." but for the 4 months until the treaties would end the Mushrikeen were allowed to travel freely, this in layman terms refers to as (You have 4 months to travel and find a sanctuary) and that no Mushrik would be allowed to perform Hajj next year (10th Hijri, the Hajj that Muhammad (pbuh) performed hajj) and no one would be allowed to perform Tawaf naked.
So travel freely, [O disbelievers], throughout the land [during] four months but know that you cannot cause failure to Allah and that Allah will disgrace the disbelievers. (Surah At-Tawbah 9:2)
Ali ibn Abu Talib (ra) recited these Ayat to Mushrikeen on the day of Arafah (9th Dhul Hijjah 9th Hijri) as asked by Muhammad (pbuh) to do so, the day is referred as "the day of greater pilgrimage" in 9:3 (see below), and the Mushrikeen were given the months of Dhul Hijjah (20 days), Muharram, Safar, Rabi-ul-Awal and it would end on 10th of Rabbi-Ath-Thani completing 4 months. Allah asks Mushrikeen to repent (tawbah)
And [it is] an announcement from Allah and His Messenger to the people on the day of the greater pilgrimage that Allah is disassociated from the disbelievers, and [so is] His Messenger. So if you repent, that is best for you; but if you turn away - then know that you will not cause failure to Allah . And give tidings to those who disbelieve of a painful punishment. (Surah At-Tawbah 9:3)
As explained before the treaties that had a fixed time period that was beyond the 4 months time was excluded and the treaties were honored till they ended,

And what would happen after the 4 months of probation period for any Mushrik be breaking the treaty?
And when the sacred months have passed, then kill the polytheists wherever you find them and capture them and besiege them and sit in wait for them at every place of ambush. But if they should repent, establish prayer, and give zakah, let them [go] on their way. Indeed, Allah is Forgiving and Merciful. (Surah At-Tawbah 9:5)
The term "wherever you find them" doesn't include killing anyone in Masjid Al Haram (...And do not fight them at al-Masjid al- Haram until they fight you there...Surah Al-Baqarah 2:191). This verse also known as the "Verse of the sword" was to make sure that it abrogated every treaty, every term with any Mushrik (idolator). You have to remember the context again, this verse is being recited publicly by Ali ibn Abu Talib (ra) to the Mushrikeen of Mecca and letting them know what is commanded of them to do after the 4 months probation has ended, and there is also a "but"
And if any one of the polytheists seeks your protection, then grant him protection so that he may hear the words of Allah . Then deliver him to his place of safety. That is because they are a people who do not know. How can there be for the polytheists a treaty in the sight of Allah and with His Messenger, except for those with whom you made a treaty at al-Masjid al-Haram? So as long as they are upright toward you, be upright toward them. Indeed, Allah loves the righteous [who fear Him].(Surah At-Tawbah 9:6-7)
