Flynn is an insider. As head of the DIA he went through a confirmation process, so the Senate knows him well. He'll be respected and unassailable on National Security issues. If he takes the VP slot he'll be able to shut down any talk about Trump putting the nation at risk, especially if he brings up Hillary's abuse of classified info.
Most significantly, he will know the DC/media lingo on National Security that Trump doesn't. He'll be able to persuade establishment types to support Trumps policies simply by pushing them with the right choice of words. That's something Trump can't do without risking his "plain spoken, straight talker" schtick.
