I'm relatively new in this entire photography thing, and i really nejoy making timelapses. Until recently i had crappy $80 350d, after connecting it to my raspberry pi (overkill, i know) it was taking some pleasant timelapse frames.
Now i purchased used 50d and used ML menus to take my new timelapse; as you can see on this webm, colours are changing. I'm shooting those photos in raw, camera was set to manual, every setting i can think of was set to not change (white balance, aperture, shutter), i turned off every noise reduction i could find in menus - and yet colors are still flickering, from blue to red-ish.
I think I'll try to shoot in raw+jpeg next time, maybe jpegs will be somehow processed, but for now:
Please help. Any suggestions what might cause this color flickering?

I assume you are shooting long exposures. You may need to do dark frame subtraction. When you shoot long exposure times the image sensor begins to warm up and that can cause a color shift or noise. This is fixed by taking a second picture using the same settings as the first picture, but with the shutter closed or lens cap on. The second picture only captures the image sensor noise and can be subtracted from the first picture. I've tried it using CHDK on my Canon A590. It works, plus CHDK will do the subtraction automatically. The downside is that it doubles the time it takes to record each frame.

Beyond that, is there a road/some kind of building in that direction? It looks to me more like there's some kind of intermittent light and not a problem with the camera. This could even be caused by fog. How many different times did you get that result? Also, post individual frames (darker and brighter). Hard to tell shit in a video.

No, i don't have auto-iso. Everything was set on manual, every frame have same settings in exif.
It's not light, i'm pretty much sure of it. Half of my sky is very clear because there are just small villages in this direction, and this flickering timelapse was taken in this clear direction. I'm always getting this kind of more and less red frames in long exposures with this camera, no matter where i'll point it.

Dark frames are for noise correction. It's not a uniform change across the frame or across shots.

Did you cover the viewfinder? Even with mirror up it is not completely lightsealed without covering the viewfinder.

It's manually set on certain setting (tungsten, i believe). Besides, as far as i know WB in raw is different chunk of data anyway - and i tried to apply my own WB in postprocessing, nothing changed, i doubt it's WB.
