Personally I think that cutie marks' colorations originate from the individual fur follicles and the color is present on the individual strands. This way if one shaves the fur, it'll "regrow" the cutie marks back with the fur. To explain losing cutie marks, magic shifts color output of the follicles to whatever pattern the mark is to be. The color, since it's just pigment in the hair strand, can also be altered to give temporary colors or be painted over as needed.
