The characters have always been flawed.
Workaholic AJ from the very fourth episode of the series. Impostor syndrome Twi from her first encounter with Trixie. Rarity burning herself out with customer service in Suited for Success, the lesson of which was that the customer is often *not* right - fuck, that one hit home as I've done some consluting as a day job. Rainbow Douche has been covered. But the one that really got me was seeing Pinkie Pie going full paranoid schizophrenic in Party of One, and Flutters going full bipolar in the season finale.
These characters have always been mentally ill. Not just quirky, they have clinical issues, and their issues have issues, and that's yet another thing that I never expected in a kids' show. They're genuinely fucked up, always have been, and that's part of their appeal.
