That's the same argument that doesn't disprove EqG as canon, though: separation from the show =/= not canon. It merely ensures they don't cross each other continuity-wise.
By and large the "contradictions" people love to point out to enforce their ideals of what is and isn't canon are cherry-picked as fuck, but ultimately doesn't matter because of the separation.
In short; it's a cartoon, a cartoon movie, and a comic based on a cartoon. Feel free to follow whatever the fuck you want and stop worrying about what others follow.
