Well, I think it actually was a combination of factors.
First off, it blindsided people. Literally nobody expected it to be as good as it was. Because it wasn't complete and utter dogshit a lot of folks were charmed by it.
Second off, it had a cohesive world. You had places that had concrete locations relative to other places, and characters that inhabited them. Canterlot is on a mountain overlooking Ponyville. Cloudsdale is above the ground outside of Ponyville. There's the mayor's office, a tree library, a cupcake shop. Nerds and worldbuilding fags eat that shit up.
Third, the animation is excellent for a flash show. I might be wrong about this, but no other show in the children's market had utilized Flash like FiM did. There was minimal tweening and sliding around, and while the characters were simple, they had little differences that made each unique. I still don't know of any shows that are animated just like MLP. Watching the ponies move alone is fucking braincandy. And their designs are literally like fucking aphrodisiac to the male mind (cute face, round asses)

Fourth, the characters are written well. And because the characters are pleasing to look at, we actually give a shit that they're written well. And while they're good characters, they're also simple as fucking shit, so literally ANYBODY can get them, even emotionally stunted manchildren and actual little girls.
Fifth, meme culture. This was around the time when memes were really starting to go big in the mainstream consciousness. Ponies came out at literally the perfect time for them to become huge facebook and 4chan memes. Also, you could watch the episodes on youtube. Remember that? Sites had popped up that allowed anybody to make image macros, and people used these to great effect. Ponies were spread by cheap memes like Love and Tolerance and Candy Vag, and PMVs, and song remixes. Ponies was really the first show to take advantage of the remix culture. And because people loved the characters so much, they felt no shame in writing songs and stories about them.Of course 70 percent of these people suddenly grew embarrassed of what they did and deleted everything years later
Lastly, Waifus. All the main characters are female besides Spike. For kissless male virgins, this show was/is a godsend. That's literally all there is to that.
The combination of all these things helped ponies spread like nothing else before. Good animation, addictive, simple designs that are easy to draw, meme magic, and waifus.
You can go even more in-depth, too. Someone should, but they'll probably fuck it up by saying ponies were ironic at first or some stupid shit.

I'd thought of that and that was actually one of the theories I read, but I refused to accept it because of my own becoming of a brony story, wherein I saw a short clip of Rainbow Dash saying something during a YTP, after which I rewound the video repeatedly to see that clip of her before digging through the comments, finding her name, and the rest is history, didn't even know it was a little girl's show let alone MLP and was certainly surprised to discover that. Yeah, one of the great tragedies of the fandom in my opinion. Lots of people just vanished and took their vids with them.
Now, a lot of that was from Hasbro getting a fucking copyright boner around 2012-13 and DELETING FUCKING EVERYTHING, including abridged series, PMVs and YTPs. But a lot of it was also dudes just deleting their own shit because they had grown out of their pony phase. It's kind of sad really.

Take Makkon for instance. A few months ago he started deleting all of his pony videos that had MLP characters in the video picture, because he tried to shop his skills around to music industry professionals and they laughed at him because he did pony music. To appeal to more people he basically excised his pony side.
A lot of people decide to move on to other things, and they feel they need to erase what they did and start over so outsiders will accept them. Doing pony stuff carries a stigma that doing videogame remixes and other fanwank shit doesn't. It's fucking stupid, but it seems like literally one in three pony content producers has or will do this at some point.
