The worst thing about the show in my opinion is Hasbro's blatant and forced product placement which began after MMC.
Yes, there were just as much pp during S1-S3, but it was so well incorporated into the storyline you couldn't even think the reason some things exist was because of Hasbro's meddling. Ffs, Sweetie Belle and Scootaloo exist solely because Hasbro wanted to sell more toys.
And now... it's just blatantly forced girly shit which doesn't make any sense or looks out of place

The overly rushed endings and reformations. The songs can be annoying and at times are shoehorned in for little reason other than "let's have a song!". The mane six overall learn the same lessons with minor variations in-between. It took the show four seasons to have an even slightly overbearing season-wise arc. Due to its nature, it's hard to.balance the slife of life style with the season finale/openers more action-packed feel. Characters get different treatments depending on the writer (all shows suffer from this). The show is slowly trying to grow its second beard but it's doing it five seasons in. The fact that Equestria Girls currently does not coincide with the main show and, depending on your point of view, either inhibits the show's lore potential or saves it.
And of course,certain parts of its fanbase.

The music is god awful, I mean ear-splittingly intolerable.
The characters are all fairly shallow and what little development they have lasts for at best 5 minutes. Granted, they were at least somewhat likeable in earlier seasons, but now that Twilight is accidentally Patrick Bateman/Light Yagami/Hitler, not so much.
There's practically no overarching plot. It's a very episodic show. This could be considered positive or negative, but I myself don't like it.
Speaking of plot, the plot lines in each episode are excessively simple and kind of generic.
The character designs, in particular non-pony characters and background characters, are often EYE-BLEEDING UNHOLY MONSTROSITIES FROM HELL.
The morals are shallow at best and at worst horribly illogical.
Darker concepts have a tendency of being toned down for younger viewers, which honestly I don't think is a good thing even for those younger viewers.

I guess for me the worst part of the show is some of the rather juvenile themes, and sometimes strange dialogue decisions, be it the actual delivery or the lines chosen.
All in all it's much less apparent now-a-days than it used to be, like back in season one. Obviously it's a little kids show, what do you expect, but still, it's rather jarring.
