I think a yugioh deck most faithful to the source material would be kind of like the Six Samurai.
Each of the mane 6 would have a "If 'mane 6 pony' with a different name is selected as an attack target, you can make this card the attack target instead".
In addition, each would have an effect that increases incrementally with each mane 6 pony of a different name. For example, Fluttershy would increase your life points by 100 for each additional mane 6 pony with a different name, each turn.
Applejack is Honesty, so I'm thinking that with more ponies you have, she'll get an additional Effect, allowing you to see one randomly selected card from your opponent's hand, all the way to being able to see the opponent's set cards, with enough other ponies.
Rainbow Dash is Loyalty, so I'm thinking she would have an effect that lets her survive more lethal attack the more other ponies there are.
Pinkie's laughter would give the team morale, enabling them to fight stronger opponents, raising the attack of each pony the more there are.
Rarity's Generosity would...shit. Give your ponies more defense? Or maybe she would give herself, becoming an equip card. Maybe a draw effect.
And then we have Magic herself, Twilight Sparkle. With four other ponies, every turn, she can take a spell card from the grave and shuffle it into the deck. Or maybe search one. With each different pony on the field, she can, once per game, negate an opponent's spell card.
Support cards would revolve around special summoning or searching the mane 6.

I guess ponies could be an archetype, with a few different ways to build it. In addition to the above mane 6 focus, there could be branches that have heavier support for background ponies or other major characters, like the royal sisters or the villains.
King Sombra would distort the battlefield with his crystals, lowering the enemy's attack and boosting your defense.
Discord would have some off the wall gimmicky effect most people wouldn't use, likely involving coin flips and dice rolls.
Celestia or Luna could summon guard tokens, and tribute them for effects.
Chrysalis could summon weak changeling tokens to the enemy's field, unable to be tributed, basically clogging their field with terrible monsters. In addition, you steal a small amount of Life points for each changeling token on their field.
Non-token changelings would either have a similar effect that doesn't require Chrysalis for the life point gain, or an effect that transforms them into copies of other cards.
Parasprites would summon another copy of themselves each turn.
Hydra has high attack and can attack multiple times.
Glim Glam could have a skill drain effect
As for background ponies, I don't know.
Just some basic support.
Lyra and Bon Bon have the same effect, letting you special summon one of you normal summon the other.
Bulk Biceps: A powerful normal monster with high attack.
Time Turner: pay a cost to have another battle phase/main phase/more normal summons/skip a standby phase/end the opponent's battle phase or something.
Amethyst Star: Some sort of reload effect. Either put your hand in your deck, shuffle it, and redraw, or discard cards to draw the same amount.
Derpy: Her clumsiness destroys your own cards, but even more of the opponent's.
Everything else I can think of would just have generic effects. Big Mac would be another high attacker, Shining Armor with an attack negation effect, ect.

That's not exclusive to Synchro or Xyz, you know. Swarming the field with strong monsters can be done without needing to go to the extra deck just as easily.

There isn't a single rank 4 spam deck I can think of right now that can actually do that.
Maybe Gadgets before Ultimate Offering was banned.
At most with a god hand they can summon 2, but even that is really rare.
That complaint fits pendulums more than it fits Xyzs or synchros.

Sure m8 whatever you say but for the most part, pre synchro cards that could swarm the field would generally have effects such as: "summon another monster with __ in the name and 1500 atk or less"
Not "free raegeki your opponent, then summon another 2000 atk monster which has a free harpies feather duster, and then summons a 3rd with some other bullshit"
Sure xyz do bring diversity and interesting new effects, and it may be possible to achieve similar(ish) effects withoit them but xyzs are op as fuck conpared to previous generations you have to admit

Im not saying celtic guardian should stand a chance against synchros or xyzs (he always sucked anyways), im saying if youre able to summon very powerdul cards basically for free, they shouldnt also have very strong effects that summon more powerful shit or deactivate opponents cards one way or another

Also, in case anyone was wondering, the reason why all the Element Of equip spells are just the Mane 6 Lite is because the Mane 6 are supposed to be their element, and the objects themselves are just that, magical objects.
Also, it gives the player a chance to use the Mane 6's effects more than once per turn if you don't mind clogging your backrow.

Also, a general theme I wanted to run with is the idea of recycling resources by having all the monsters have effects that make you discard, but lots of the spells let you get them back or shuffle them into the deck.
