The other world theory states that all of the timelines they visited existed before they arrived and still existed after they arrived. They weren't created changing history, but changing history allows travel between these alternate worlds.

Almost all of her dialogue talks about truth, reality and putting the world back on track, she knows the world she's in isn't the "right" one. Why else would she sacrifice herself to help a pony she's never met before?
Although Magical Mystery Cure is a bit garbled, I think the two episodes deal with similar concepts. It's about the *nature* of things. Even if you change a pony's cutie mark, you can't change her "true nature", it's the same with the entire world of Equestria. You can go back in time and distort the world until it resembles something it's not, but you can't change the "true nature" of the world, there is only one world, and only one way things should be.
This also helps explain why Twilight was incapable of changing the nature of the world back in It's About Time, it was literally impossible for her to do so.
