She wasn't wearing a hard-cover, jesus. That's clearly just a camo bandanna or soft cap of some kind, worn with/over a hairnet.
Putting the entire population in forest camo doesn't make a lot of sense, but it almost does if you think about the kind of society Celestia is used to running.
If nothing else, creating a uniform kind of presentation within all of Equestrian society creates ideological solidarity among her population.
In the end, she's a dictator, not an elected official, so it's the kind of thing she might enforce to try and make her populace recognize their shared plight, and remind them every day of what they're fighting for.
That and, yes, the animators just wanted to make it look bad, and everyone stuck in military uniforms is bad to liberal artists.

It may be that camo cloth is the only cloth being produced now, so everypony wears it, soldier and civilian. They don't normally wear clothes around the farm, but this is an industrial situation. Lots of reasons to need some extra protection.
