It can go one of two ways.
The simple way is that Twilight suspects Discord has done something to her friends to make them more affable towards him. In the end, she finds out her suspicions were false and she becomes more amiable towards Discord.
Or the "character's suspicions were right" route like in A Canterlot Wedding but this time Discord used a spell to make the ponies more friendly towards him and that resulted in their bonds growing. Twilight finds out, Discord apologizes, the Mane 6 are mad for a little bit, and then they forgive him and he learns a lesson about how you can't force people to be your friends or something along those lines.
I think it's going to be the former.

Frankie's point of view was completely reasonable: any sane person looking at Goofball with his human appearance, constant pauses that make it look he's making things up on the fly, and frequent inability to give a straight believable answer would give anyone doubt. For the message you claim it provides not to take things at face value, you seem to forget that literally everyone else did EXACTLY THAT: believing Goofball's honestly shady as fuck story without a second thought. Frankie was completely in the right to think he was up to something, and all of it could have easily been avoided if he had just taken off the clown nose in the first minute.
What's more, Goofball was a total shit, making Frankie's stressful job harder than it already was to his antics, and the concert she was dreaming of going to since before he arrived is ruined by his mere presence. No body sees it from Frankie's point of view, is consistently shit on by the rest of the cast in support of this new asshole that just showed up out of the view, her dream concert she is forbidden from going from to this concert she works her ass off for the entire episode because she tried to prove a point that in no way negatively affected this shitlord. And then they all have the fucking gall to mock her about how great the concert was upon arrival back from it. It was just one of the most unpleasant, mean-spirited treatment of a good character who doesn't deserve the shit she's putting up with. It's like the Simpsons episode where everyone shits on Bart and pushes him to suicide for losing a kids' baseball game.
Frankie did literally nothing wrong and was punished and ostracized unfairly for a shit reason. It was god-awful. If the message was not to take everything at face value, then they should have given Frankie the trust she's earned.

Shitting on a character is never a good way of developing them. I disagree, in fact I would say that her insistent behavior of demanding the others believe her is what pushed the others toward acting the way they did and as such made what she got deserved because of it. It's been a while since I saw that episode, but if I remember correctly she steadily grew more and more hysterical toward the others through out and refused to consider how they felt about it because she was so sure of herself.
Now on the other hand, we have something like ACW where a somewhat similar plot took place, but in this case Cadance was somebody that Twilight did know personally and wasn't some complete stranger like goofball was, so the plot falls flat there because she would have reasonable doubt about Cadances authenticity.

What's confusing me so far is that I'm trying to figure out if "sneaky snake" was an actual attempt at a joke or if it's to showcase how unreasonably over-the-top Rainbow is being with Discord. Look, an inherent part of Twilight's personality is that she needs to have things under control. Most of the time this is good because it leads her to see problems coming before they happen and makes her dedicated to any task she takes on. However, its downside is that she can end up falling into a panic when she doesn't understand something.
I don't want this episode to just repeat Lesson Zero, but it would make perfect sense for her to get stressed about something that doesn't appear to make sense even if there isn't really any danger. Caution is in her nature.

But Goofball was a total stranger to all of the other Foster's residents as well: they had no more evidence on hand to prove he was who he says he was than Frankie had evidence he wasn't (arguably even less, since Goofball so stubbornly refused to take off the fake nose, looks 99% human, and who's attitude of being a general freeloader making Frankie's life a hell should have lost some cred for him as well).
And through all of that, the worst part of it was how she was punished: Herriman forcing her to miss the concert was entirely unjustified and undeserved. She works harder than every single asshole who lives in this joint, despite Goofball's antics never for a moment failed to accomplish her work all the same, and was only forbidden from going for putting on a costume and attempting to prove a point on how easy it was to fool Herriman into how easily he could mistake a human for an imaginary friend (a point she PROVED: Herriman fell for it hook line and sinker). Such a 'betrayal of trust' wouldn't hardly qualify as anything worse than a harmless prank in any other episode but this one, and despite her busting her ass for the other 90% of the episode she's still forced the shit end of the stick with no one else standing up for her despite all she does. It's just horribly distasteful to watch this poor girl put up with this kind of bull.
Her hysteria should have given them reason to prove she was wrong, not tell her to shut up, stop doubting this believably shady prick, and get back to work and then screw her over when she doesn't accept such a draconian demand.

I disagree with your disagreement. Her immediate suspicions weren't unfounded at all: none of Goofball's story checked out until the very end of the episode. There was every possible chance what Frankie suspected was true but not a single fuck was given to the possibility, nor was any attempt made by the others to fairly discount any of her reasonable claims. I realize that ALL of the Fosters residents are, by definition, freeloaders, but his particular rude attitude was never addressed either.
Was it immature? Maybe but look at this freaking madhouse they live in. Herrimen of all friends doesn't have any moral high grounds in terms of maturity. The most mature fucker in this entire show is the 8 year old.
Did it prove her point? It did, absolutely. The difference between Spike's framing of Owlicious and Frankie's fooling Herrimen is that A) Frankie's issue wasn't based in jealousy, but in how this new guy was treating her like dirt and his clearly dubious background, and B) Frankie's point was entirely justified: Herrimen will mistake any human for an imaginary friend with minimal amount, which is what she wanted so he would think again about Goofball. Spike's trick wasn't based on proving any kind of point and was strictly for getting his opponent in trouble. It's more akin to that one trickster imaginary friend than Frankie's actions.
I may be biased towards Frankie as I would have little issue if this happened to a shithead like Bloo, but Frankie is just about the nicest and most honestly GOOD person on this show. To see an episode shit on her for the flimsiest of reasons is viable for leaving a bad taste in the mouth.

I don't think he'd need it. He's got a lot of nigh-omnipotent power with which he could indulge his friends, which could certainly make it fun to hang out with him.
Hell, that might actually be what leads to the problem in this episode. Discord being -too- nice and helpful with his godlike powers, and his new friends taking advantage of that and letting their influence over him go to their heads. Maybe they start asking for increasingly extreme favors, or start roping him into various schemes and generally taking advantage of him?

really though, on the subject of Twi being elevated by Celestia and her friends, I think it's just another thing about friendship. Friendship is about potential and the ability to learn from each-other, not about being perfect. Twilight is being elevated into higher and higher friendship-based positions, and while it's giving her status, it's in no way making her perfect. She's short-sighted, tends to not understand what other people desire, and often tries to brute force problems to fix them.

It's pretty close to being objectively bad in that there are clear moments where the audience goes "Wait, this doesn't really make sense."
It presents Spike's actions as taking advantage of Twilight's name, but the stuff that he does that sets up the failure at the end is done when he's still trying to help Twilight. The stuff he did when he was "selfish" did literally nothing.
The narrative is trying to push the viewer in one direction when a completely opposite view of the events seems obvious to them. It's why the episode is so weird. It seems contrived and not based in its own reality.
