In L, Shinji's best attacks are long range so I used him as a sniper with the Apparition as his partner for the air rank and (IIRC) Hit&Away.

It's bad because space stages exist.
Pair him with the Legend, bench him when Rey turns on you(NOT THAT HARD CONSIDERING YOUR DEPLOYMENT SLOTS GET FUCKING SLASHED), and then make sure to get him back.
That also allows the Legend to use its finisher on the moon for the final stage.
I personally bench the Apparition in my first (and sometimes second) run as I don't have enough B Saves to go around.

I agree with the ammo problem, I used almost all my B Saves on the Macross F crew because I love spamming Itano Circuses but at the point Apparition was out of ammo, Shinji was already into AOA range of the boss.
