Oddly Ghost in the Shell [manga/anime] mentions the Yakuza in a fairly interesting and yet boring light; albeit set in the nearish future.

Shogun by James Clavell is god tier samurai genre fiction- has some ninja stuff in it too
I don't know of any good ninja books so ill monitor thread for suggestions.
